They forcibly entered parliament, damaging property and allegedly assaulting staff.
Businesses, government offices and some schools chose to close early.
Various looting incidents occurred in the city amid the chaos of sporadic gunfire as security force convoys converged around Waigani.
Governor Powes Parkop said the government has agreed to pay the allowances as soon as possible, characterising it as as administrative issue that took a regrettable turn.
But Mr Parkop said everyone involved has "agreed to return to duties to restore calm and normalcy to the city with immediate effect".
