The two northbound clip-on lanes were blocked and traffic was diverted to the middle lane after the blaze.
NZTA said the lanes were now open, but a temporary 50km/h limit will remain in place until tonight.
NZTA said motorists should expect delays as congestion eased.
Steve Cullen was driving across the bridge after 3pm and said he had never seen anything like it.
"Flames licking right out of the bonnet, about a foot to two feet high, thick plumes of browny-grey smoke wafting over from that, blowing right across the Harbour Bridge...there was a visible red glow under the bonnet," he said.
Mr Cullen said traffic had almost come to a standstill getting onto the bridge.
He didn't see anyone in the car or people standing around it, he said.
