The airport company said it had begun civil action against the former employee and called in auditors EY to carry out a forensic investigation.
Auckland Airport described the sacked worker as a non-executive employee.
It said to date the auditors had uncovered $1.84m of unexplained transactions.
In a statement to the stock exchange, the listed company's chief financial officer, Phil Neutze, said while it was a serious matter, the sum of money did not affect its financial statements or reported results.
