The World Cup champions had been seeking a 17th consecutive victory.
The Wallabies led 12-6 at halftime.
Dan Carter, who kicked six penalties, had a chance to win the game in the final minute, but steered the ball was wide of the posts.
Australia's points came from five penalties by Mike Harris and a kick by Kurtley Beale.
