The defending champion Springboks dominated territory and possession, but couldn't turn that into enough points.
The Wallabies captain James Horwill scored a try after 11 minutes and the Wallabies went to the break leading 8-3.
Morne Steyn kicked 2 penalties and then a drop goal that put the Boks in front with 20 minutes to play.
However James O'Connor kicked the match-winning penalty for Australia with 10 minutes to play.
In the semi-finals Australia will play the winner of tonight's match between New Zealand and Argentina.
