Chasing 407 for victory, the tourists were bowled out for 366 in the evening session on day four.
The home side took nine wickets on Sunday with Neil Wagner the best of their bowlers claiming four wickets for 62 runs off 25 overs.
The nail biting match was evenly poised for most of the day with India's opening batsman Shikar Dhawan posting a century after his side resumed this morning on 87 for one.
He combined with Virat Kohli for a third wicket stand of 126 before India were undone by New Zealand's pace attack.
Trent Boult and Tim Southee each took three wickets.
On Saturday, India were bowled out for 202 before lunch, but not asked to follow-on.
They then dismissed New Zealand for 105 in their second innings, giving the tourists a victory target which required the third-highest run chase in test history.
The Black Caps skipper Brendon McCullum was named man of the match after scoring 224 in the first innings, his second double century in Test match cricket.
